I wonder whether it might be worth your while having a look at the Octave 
numerical programming suite (an open source Matlab clone, more or less):

http://www.gnu.org/software/octave/about.html

As I recall, Octave communicates with Gnuplot for plotting and is 
available on Windows; perhaps they have solved some of the problems you 
are facing.
