     You don't say what option(s) you're using for the fill.

     Remember that your Selection is for the Image, not the layer.
You can Select (by color or whatever) on one layer.  Then make the
other layer active.  Then fill "whole selection".

     Remember, the layer you see and the layer that's active are
not necessarily the same.  It's an easy mistake to make.
